Right now Sync has a manual filter option to filter out subreddits you don't want to see.
However, reddit added this ability to their own apps and is rolling it out on the web soon.

I'd love to see the ability to use this new feature within Sync as I could mute a subreddit on my phone and have it muted on my desktop as well (or vice versa).
