Empty channels can be removed specifically from the quantification step. They are not really a problem usually but:
PCA and channel quant plots are compresed
you must keep in PSMs which are otherwise crap as well
Ideally somehow not include them in summarization (i.e. remove from PSM table per set) sine this makes it possible to not use the --keenapsmsquant flag
