Found a fix, its not sms popup defect. Unless its flipping it off.

I'm also getting this issue; it is a SMSPopup issue, not a system issue, as
when I
turn on the notifications for the default messaging, the vibrate works just
fine.
Volume Control has been installed on this device (everything set to vibrate or
off),
and it still isn't giving the vibrate notifications via SMSPopup. Vibrate mode
by
force app is also on, and vibrates for *everything* except SMSPopup.

Sorry, I am unable to reproduce this problem. Did you try resetting your
system sounds via Sound Manager as noted in that thread?
SMS Popup itself does not modify any system settings, it only calls upon the
notification manager, so there's likely a conflict or another app that is
disabling a setting so that SMS Popup is unable to use the notifications
correctly.
