I hope to invest some time in the coming weeks to read more about the mzML and mzIdentML regarding the feature matching. This is build in, although I don't know the details. I think this is something that should be considered before tackling things purely from R in the frame of our discussions.

It would make sense if they made use of the same definitions across the two file formats. Still mzML files might also have a single ID number it uses and which mzR reads into acquisitionNum...

I don't have high expectations regarding consistence among formats, but I would be willing to favour mzML - mzXML could be considered superseded be the former.
