Not sure i regenerated the README.md correctly, what your workflow for this?

Indeed, it doesn't look like you did. After local installation of the latest version of the package, simply knit the Rmd file to an md and push the updated md file. There is no need to do any modifications to the Rmd.

I have pushed to Bioconductor. It should become available in devel on Saturday.
