Fixes to allow docker build #5

Hello,

I have fix the docker build of AlphaLink, by updating environment.yml and adding the setup.py. I have also update scripts/utils.py from the openfold version.

Thank you for the fixes! Unfortunately, I can't test docker right now but will accept it as-is.
