However, why wouldn't you want to include a copy of the Phylip executables into the R-package? You can add a directory "exec" and everything in there will be made executable on install. Then you can link the R-interface directly to those versions of the executables. That would make it even easier for people to use these good-old implementations.
The licensing of Phylip does seem to allow such usage.
