More GNU Automake and fixes #128

Fix a missing dependencing on libpthread and libdl.
Replace minideflate in order to fix issue #126 .
Start using GNU Automake in doc/ and inc_nx/.
Start using GNU Automake in oct/.

I suggest to review one commit at time in order to be easier to understand what is changing and to ignore automatically generated files.
