Some screens/transitions get affected by flashing purple/green "garbage pixels" glitches if played at a resolution above native. No option or driver in RetroArch seems to fix this. Only by playing in native res it gets "fixed".
This bug/glitch is not present in the standalone emulator at all.
An easy example of this is Golden Sun's title screen:
