Since the newest commit was added by the nightly ppa the controls show some buggy behaviour in retroarch. Left button is down, right button is up and vice versa. Also B button is A and X button is B. The UI in retroarch shows that everything is properly mapped, although it isn't. For directions you can workaround by remapping, but this doesn't work with B Button.
To be sure, I compiled the latest commit (9fa18a04721b315cf8fb87027fa9bbee3f9c290b) which showed the same bugs as the gambatte_libretro.so file from the ppa, and i compiled one commit before (3fb9e9592e28d40c522ef110f8a0a431ff8fbb1b) and here everything works perfectly fine.
