Various updates, moving toward dbuild v0.10 #219

Adding new flag --skip-git-updates, with the matching uri option ?shallow=false; documenting support for Git wire protocol v2; improvement and optimizations during extraction, to reduce (and frequently eliminate) the need for extra cloning.
