This may not be entirely correct, I think it was more related to an error on the tax settings on the Lightspeed side of things. Please feel free to get rid of this issue.
I was just about to write on this one that we haven't had this reported and judging by the description, if it was an issue in the software we would have heard from many users simultaneously and may have actually been related to setup. Glad this was resolved.
I've been trying to get bug fixes through the support team to the right person and haven't had any satisfaction so I'm adding things here in the hopes that the actual developers of the Web Store can actually fix some of the bugs that are present in this software.
Haven't done exhaustive testing on this, but in the testing I've done, the tax is only calculated on the FIRST item in the cart, which seems totally broken. Lightspeed doesn't support the Massachusetts luxury tax situation so I ended up not using it at all, but please look into this.
