This doesn't upgrade htslib:
$ cd jvarkit $ git pull origin $ git submodule update $ cd htsjdk $ ant clean $ ant $ cd ..
Latest release on github is 1.119, but 1.117 is still the one present after running this.
A submodule is linked to a fixed 'commit' and current version of jvarkit uses htsjdk https://github.com/samtools/htsjdk/tree/5a5c3af377db4a80422fde70cdca9484e81fe1a8 which is 1.117
