I experienced the same issue. Had to manually install anySIM1.1.2u myself.

I got the same issue than you (same versions).
What download did you try to solve anySIM issue. Is that the file called:
anysim_v12_src_gpl.zip anySIM source

I downloaded anysim_v12_src_gpl.zip as well, but I don't know what to do with

Download the version here:
http://code.google.com/p/iphone-elite/
Then connect with a SSH client to the iPhone (Cyberduck on the MAC) and go to
the /Applications folder. This
folder must be placed on your iPhone in this location: /Applications/anySIM.app
No other location or name should be used! Capitalization matters. This is very
important.
In the directory named above should be all the .png and .bin files for the app,
along with the anySIM
executable itself. (from the anySIM site).

Yes, this is a known issue with iNdependence 1.3. The next version (1.3.1)
will fix it.
As a workaround, download anySIM from the iPhone-elite site, install it via the
Customization tab in
iNdependence, then run it.
