I'm experiencing similar problem on Mint 20. It was present also in Mint 19. It often happens when multiple windows of the same app (like browser or shell) are opened and then all are closed. Restarting Cinnamon (Ctrl+Shift+Backspace) brings icons back.

@icarter09 Please check the attached video file. The problem can also be that it was originally happening on Mint 19. Then, the system was upgraded to 20. I'm not sure if there is any issue like this one on freshly installed Mint 20. vokoscreen-2020-10-01_17-20-53.zip
@bkiziuk thanks for the video. So far, I haven't seen that issue nor have I been able to reproduce it.
@icarter09 is there any way that the behaviour could be tracked directly in the system?
I can't repeat this bug with Libreoffice or Folder icons - it doesn't disappear now, but it still happen with Terminal icon as shown in @bkiziuk's video. I have updated LO from 6.x.x to 7.0.1.2 version some time ago, maybe this is the reason.
Small update on this topic. I changed my PC and I have installed a fresh 20.1 Cinnamon. Now the issue is not visible any more, so my guess would be that something was broken in Mint ~19 and then this issue persisted through the upgrade to 20.
Issue When I open a folder or launch LibreOffice Writer (as shown on picture) and then close it - icon disappears from panel - only these two icons. All other icons doesn't disappear. Then I open Groupped windows list and toggle miniature animation (or other item that change state of panel immidiately) on and off and disappeared icons appears again
Steps to reproduce Nothing special, just launch LibreOffice Writer or open a folder - sometimes it happens, sometimes not
