I wonder if this is the issue I've discovered myself sometime early last year but I did not report because I wanted to double-check that it was still occurring in newer versions of Mint—it'd be easier to test if anybody knows of flatpak and/or Cinnamon spice that frequently updates!
And for reference, this issue also occurs with Cinnamon spices.
Anyway, the issue and the work-around is very simple—flatpaks and Cinnamon spices do not get updated automatically even if they are set to be automatically updated if mintUpdate itself is unchecked in "Startup Applications" despite the fact that everything else is still able to update automatically without issue.
Therefore, if you simply have mintUpdate checked in "Startup Applications", then you should find that flatpaks (and Cinnamon spices) will automatically update without issue.
Nevertheless, this is arguably still a bug even if there's a very simple work-around.

In my Update Manager window I sometimes have Flatpak runtime and application packages listed, I have "Update Flatpaks automatically" turned on in Preferences, yet while the non Flatpak packages get updated, these packages don't — they just continue to be listed in UM until I update them manually.
The problem I have seems similar to that reported here viewtopic.php?t=363061, but the solution mentioned there does not work for me. I followed the procedure detailed in the above topic to uninstall and re-install Update Manager. After doing so the Flatpak packages immediately disappeared from the UM list. However, within a couple days there were Flatpak packages listed again and they still were not being updated.
