I have a directory where I have a number symlinks to the web parts of enterprise projects I work on.
Currently time machine will only work if I have my Atom Project Folder as a non-linked directory, this just makes my working Project Folder less readable.
For example I will have a number of web projects that all the js files within a 'src' folder. If I make their parents the Project folder I get duplicates due to a 'web' folder which contains all the built files. Thus a named folder containing a symlink to source makes my folder structures much more readable.
