clean up stan folder in repo #17

@DeirdreLoughnan We need to clean up this repo! I am really struggling to make progress with so many files. Can we delete the below files? It's not clear to me that that work or do anything critical:

uber_PhyloIntercept_cholesky.stan uber_oneslopeintercept_cholesky_modified.stan uber_oneslopeintercept_cholesky_modified_notint.stan uber_oneSlope_noIntercept_cholesky.stan uber_PhyloIntercept_cholesky.stan

If they are important advances (they do a method we don't already have in this repo) that you have tested and checked, please add notes to the top of them that explain them and also update the README in the repo.

Please delete any similar R or such files. If you have stuff you're working on in this repo, please put it in the sandbox folder.

I removed a number of files from the main stan folder and a few R files from the analyses folder. The stan files you list were just different versions of the model I was trying when things were still not working, but they can be removed.

Yes, that's what I thought but I need to clean up the repo so we should move them to a folder or such that makes it clear they're in development.

@lizzieinvancouver I still need to do this! I am pushing some quick notes tonight, but would be good to take some time in next few weeks and really clean up.
