docs: update overview diagram and scripts docs

Motivation:

Updates repo documentation to reflect the current state of the project.

Modifications:

Changed the text in the script README.md, updated the justfile commands, updated the overview diagram, removed the deployed section (we'll add when we deploy again).

Result:

External parties will have an easier time understanding our repo.
