Figured out you can copy a config file from C:\Windows\System32\config\systemprofile\AppData\Local\WireGuard\Configurations after it's been activated and when it's pasted into the same folder it will still be activated.

I explored may different ways to automate this process, and unfortunately the only one I found that works for the time being is slightly flawed because when I import the config it doesn't show up in the GUI. I'll run with it for now and mark this as completed.
