Could you please let me know if there is a new Factor version compatible with Prefactor V3 outputs?

Hi Mamta,

The current master branch is now compatible with prefactor v3. Note that the initial-subtract pipeline in prefactor v3 changed just a few days ago, so if you ran it before then I'm afraid you'll have to re-run it.
