Update the documentation for the tool #38

Delete old docs and write new documentation that reflects V2 of the tool.

This is not supposed to live in the wiki, but be checked in under docs.

50 should add sphinx api documentation to the project as well as moving all the Wiki pages to a separate source directory that can be used by sphinx, etc.
