Building Centromere Figures and AS-HOR Length Calculation

Added output dir for stained glass plots.
Updated AS-HOR annotations to include coordinates of ref chr contigs.
Added docs for annotation files.
Added script to calculate the length of HOR lengths.
Refactored main Snakefile and other workflow files moving constants and globals to common.smk.
- Allows running single snakefiles.
Added memory requirements for cluster jobs.
Added script to combine centromere satellite annotations and AS monomer annotations.
Fixed bug in merging legends where some reversed contigs were omitted.
