The Program disregard Folders #45

It copys alle Folders into one.

Please explain your problem more in detail, if you expect a useful answer...

(If you are talking about the "output" directory: Yes, all output files are written to the selected "output" directory, regardless of where the corresponding input file was located – unless you enable the "save output files to the same directory where the input file was located" option, or the "prepend relative source file path to output file path" option. You may whish to enable the latter one, in order to "preserve" folders)
