Refactor code

• [ ] Simplify/break up funcs to facilitate testing
• [ ] Abstract most stuff into repo-specific functions from __init__.py
• [ ] Write warnings to stderr, not stdout
• [x] Re-write tests to be more modular (and make it easier to run specific ones)
