We name all our sequences with a 32 character guid. Some of these end fa.fasta - when this occurs mashtree throws an error (which is resolved if these are renamed).

This is a really unfortunate error that I cannot fix right now. I hate saying this, but I recommend renaming your files ending with fa.fasta before giving them to Mashtree.
