address the issue about paths and links (#28)

This PR fixes #28 in two ways:

In the network view, the web app now highlights only actual paths instead of all possible paths.
In the matrix view, "paths" are now visualized by cells further from the diagonal.

To achieve this, the data preparing script is modified.

This PR also updates the README to reflect this change, and moves the footer to header.
