Write ParameterHandler for all the Hydro functions #33

For the hydrodynamics, all the parameters are still hard-coded in at one point or another. Need to be able to read those in from a parameter file.

Want to phase out the ParameterHandler class in favor of TOML files, so I'm closing this.
