Remove old files #32

If it is a .php file, remove it.

Things in protloc should be merged into the current architecture.

All PHP files are gone, but the protloc folder will have to wait until the next iteration to be merged.

Removed the util/ folder. Nothing useful was in there.

Only the protloc folder still has bit of old stuff that needs to be merged into uniprot/online.py or removed.

I'm really not sure what to do with protloc/synergizer.py. I think it's functionality we need, since each database doesn't necessarily map all its entries to every single other namespace. We'll need to use the synergizer to do some processing of our own to fill in the blanks.

The only place I can think of, though, is the scripts/ folder.
