Just flagging this issue for now (apologies if already done, but I want a record of it here anyway) but I think we should move away from environment variables where we can. I expect this is not going to be possible for adding shifts with addBAMMshifts, but for other functions probably?

Mike, is this possible for the plotting functions? I want to avoid the weird behavior that the Alfaro lab had when using plot.bammdata.

Just pushed these changes, although the documentation still needs to be updated to reflect the changes
