Not sure this is correctly averaging rates over samples assignable to a particular shift configuration - had weird behavior during workshop today, flagging this for further review

OK, I see that this is the target behavior. But now I see a major undesirable consequence: by ignoring non-core shifts, the implied rates in the phylorate plots can be quite misleading. We need to show the rates for all samples assignable to each shift configuration, but only plot the non-core shifts.
