color schemes in cohorts #15

misc issues here with specifying colors; need to make list of options users will want (e.g. plot non-phylorate trees on margins); plot legend for cohort matrix not trees, etc)

added some extra documentation. can already do these options with current version, but if a need for new options arises reopen.
