PDB RX/Scan fixes #21

These changes make two main changes:

  1. Fixes imports for new overall SASSIE/Sasmol organization
  2. Reorders loop fixing in pyRosetta to prevent crashes with multi-chain PDBs

Additionally edits made to handle long loops better
