Another player, who is rather knowledgeable about the rules, said there isn't an official ruling, but die rolling modifiers are supposed to be applied in REPLACEMENT,REROLL,ADJUSTMENT order.
So it should be
Option (C) Apply Krark's Other Thumb first - roll two and choose one. Then Clam-I-Am. If the chosen result is a 3, you may choose to reroll but only a single die (and may keep rerolling until you don't get a 3).
So the above example would be: Roll 5 & 3. Choose 3. Choose reroll. Roll 2. Final result (2).
Edit. Tested again and now both are applying but Clam-I-Am applies first.
I don't know why my first test seemed to have different results. Original message left below. But not so bad now - but does still appear to be in the wrong order.
I have done more testing and it appears Krark's Other Thumb doesn't give a popup to choose if both rolls are the same. Also, if both rolls are 3s, Clam-I-Am gives two prompts to reroll them. So it appears Clam-I-Am is giving the chance to reroll each of Krark's Other Thumb's two die.

I will either be prompted with:
My guess is that if a three is rolled, Clam-I-Am takes precedence, otherwise Krark's Other Thumb gets to play.
I am not sure what the ruling should be but I would expect it to be one of the following. (I would expect (A)).
Option A When you roll a die:
For example: you roll a 5 and a 3, and choose 3. You elect to reroll and roll a 2 and a 4, and choose 4. Final result (4).
Option B When you roll a die:
eg, you roll a 5 and a 3. Then reroll the 3 and get a 2 and a 4. You select from 2 and 4, and choose 4. Then you select from 5 and 4, and choose 5. Final result (5).
