When closing IBDOutput, finalizing the windows checks if the window have 0 variants and does not output it if not. This behaviour should be checked, because at least the pair-wise difference windows could be output in the file for completeness of the result. In addition, I don't know if this affects or not the last windows of IBD track while merging them.
