Extend Main from GATK4 for simplify code #50

After https://github.com/broadinstitute/gatk/pull/2204 is accepted, our Main could extend the GATK one and override the methods to include only our package and few useful tools for managing VCFs and required inputs for our software.

Although some changes will be included in #52, this should wait til https://github.com/broadinstitute/gatk/pull/2246 is accepted
