Several haplotype models could be implemented for use with the tools:
PHASED: Phased variants within an individual are split in two haploid individuals; if not phased, will be missing.SAMPLE_RANDOM: for each diploid individual (phased or not), assing randomly to two haplotypes one or the other allele.POPULATION_RANDOM: generate random haplotypes picking alleles from all the individuals in the file. Will be useful for randomization tests.
