Hmmm... that's strange. I'll see if I can duplicate this. Which SE site were you looking at at the time? Was it on multiple sites? The fact that the buttons end up under other elements implies a different structure or CSS than I'm seeing here (Win10pro x64 Firefox 55.0.3 (64 bit)).
It happens on SU and on meta.se

Windows 7 Home Premium 64 bit, Firefox 55.0.3
If I set the nav button locations to center they are displayed under the search and are therefore invisible.
If I set the nav button location to left the are under the site switcher and are therefore invisible.
If I set the nav buttons to right everything works :)
