Loosen tolerances for PETSc update #339

Most of these changes are small, but I am a little bothered by how much I had to loosen things for the PAdw test

@lindsayad I think its fine.

We are in the process of a big refactor (eliminating a lot of hardcoding in favor of MOOSE systems), many of these tests will hneed to be regolded anyway
