Fixing errors after reviving the linter checks in the makefile #359

Found error in the Makefile preventing the linters from running. Fixed error, "make ci" then caught a slew of linter errors that were previously sneaking by. The changes in this pull request address the makefile fix and the subsequent linter errors.
