Thanks for reporting this. Looks like this issue affects static mode when a sequence is less than 10Kbp. There should be a popup message stating that the sequence is too small for the default resolution.
For reference here is a screenshot of interactive mode using moddotplot interactive -f sequences/test.fa --compare -r 80
Thanks. Just tested it and yes, the interactive subcommand works. It looks awesome and works great; however, I am looking to produce many of these plots for several comparisons and it would be better to flip through static images in a pdf.
Is there any chance that this will be fixed or are you just focused on the interactive plotting?
