Enable end users to process own fastq files #6

copy in data from host machine, process in container and output results back to host

This has been addressed in the current commit. Have done a bit of testing with single end and paired end data from ecoli, celegans and mouse. There may be bugs in there so we will continue with testing but I'm closing this ticket.
