Consider adding to the automated pipeline the requisite steps to project the AAL atlas to subject space and construct the connectome from that.
Given that it appears as supplementary material in the manuscript, this could occur after completion of the DK connectome construction so as not to break enumeration of steps.
Rather than eg. being activated through a command-line option, it may be easiest to just do it regardless, and ensure that there are no file name conflicts with the DK parcellation pipeline.
