I've found out that INSTRAL fails if the reference species tree is not annotated with unique node labels. A common case would be if the nodes are annotated with nodesupport, such as the standard output provided by ASTRAL. My way around this was to completely remove the node labels using phyx, and then add new unique node labels using gotree. What I find unfortunate is that this procedure removes the node support values entirely.
