What is your screen resolution? Are you using a multimonitor configuration by any chance?
it depends...
this happens when I am mobile using the laptop alone with the Primary Monitor
when using multiple monitors things jump to the Secondary Monitor Desktop Icons & any window that will not fit on the Primary
I had this same issue with Mint Mate 18.1
adding the ability to scroll window contents would solve this issue

FYI huh, taking a screenshot of the preferences on the Secondary Monitor the Preferences end up on the Primary Monitor in the screenshot, Multi-Monitors is kinda flaky with Mint Mate

I am noticing the same at CentOS 8.3 - caja 1.25 (up to the lastest git commits, custom builds based on Fedora SRPMs), but only the first time I right click at the file / folder. Next time (and, any time after), pop-up is positioned higher, so no problem anymore...
everytime I open EDIT->PREFERENCES it goes off screen
ALL THE TIME!
so there IS a problem!
did it in Mint Mate 18.1 thru 20.1
only solution is to make system fonts smaller and that is NOT going to happen
