That sounds like a driver issue, meaning a kernel problem, missing kernel module, that sort of thing. Has nothing to do with MATE if so
How come the trackpoint works with Budgie?
Same distro, same kernel? If so, than try completely disabling the "mouse" plugin for mate-settings-daemon and see what hapoens. Have a wired or wirekess nouse on hand so you can experiment

I'm not sure if it's relevant but I've run into an issue with the enabled mouse button emulation which is enabled by default now. Read the last comment here: https://github.com/mate-desktop/mate-control-center/pull/347
Apologies if this is the wrong repo. I've just installed MATE on a live Ubuntu Budgie USB drive of a ThinkPad X1 Carbon 6th gen. In Budgie, the trackpoint works fine. When logging out and logging into MATE, moving the trackpoint does nothing.
MATE general version
I've just installed
sudo apt-get install mate-desktop-environment-extras
, so whatever version is current. I can't seem to find an easy way to tell what the current version is.Linux Distribution
Ubuntu Budgie 18.04.
