chg: upgrade deps and solve sec issues #1261

Description

In this PR, we upgrade some dependencies, change the code accordingly where required, and fixed some bugs.

Changes

[x] New feature (non-breaking change that adds functionality)
[ ] Breaking change (change that is not backwards-compatible and/or changes current functionality)
