I'm experiencing a similar issue with both FO4 and SSE. If I build a patch with the green arrow, then attempt to rebuild that patch, the program window crashes. Task Manager then shows it as a background process with no apparent activity. Running the program again results in a new instance. I'm guessing, but the zombied process appears to be keeping a lock on plugins.txt.
Ah, so we think it's linked to the crash? I have a separate issue for that in #115.
I had the same problem it was caused by loading too many plugins into mator smash.
I loaded too many plugins becaus I just wanted to create a smash of all my plugins but mator smash didn't recognice esp files that were esl taged to be excluded.
Once I manually excluded all my esl tagged esp files during startup it worked for me.
Might be linked to disk IO. Doesn't appear to happen unless a smashed patch was generated.
