This shall act as the umbrella (epic) issue generalization of #166.
In short, we'd like for this tool to be generally useful for folks outside our lab, and that means removing assumptions about how files are laid out, and how data feeds in. The long term goal is to additionally make it possible to attach and query by custom metadata.
