Fix prune.py #218

Somehow prune.py has become broken. I initially thought this was a problem with the tmp filesystem, but now I'm thinking it may be something else. The problem is that in certain cases we're not keeping the --naive sequence as we're supposed to. More to follow...

This may have been an operator precedence bug... My kingdom for a Lisp!
